It's not a question of 6E - the same would apply if operating 5 GHz AX on a 4x4 or for the sake on 2x2 clients. The performance would not massively differ if not having the 4x4 in 5.0GHz H, 4x4 in 5.0GHz L, 4x4 in 2.4GHz radios on board (5.0GHz H: 2400Mbps, 5.0GHz L: 2400Mbps, 2.4GHz: 1200Mbps) instead of the 2x2 in 6.0GHz, 4x4 in 5.0GHz, 2x2 in 2.4GHz radios (6.0GHz: 2400Mbps, 5.0GHz: 4800Mbps, 2.4GHz: 600Mbps). The powerful AP could take big advantage on the 2.5GbE vs. the limited single Gigabit uplink.
I have arranged it so the MS108 is directly connected to the appliance so the 2.5G is fully realized, and the Gigabit switch uplinks to that. I did not notice any difference until I realized I never went and enabled 6G on the AP. Once I did that, all was good.

Okay, I am a bit confused about the part where you disconnect the AP's to enter discovery mode. I was somehow able to setup a mesh without doing this step, one as root the other as extender. Also, is there no option for wired backhaul?
Both AP's go to a MS108EUP switch, that uplinks to another 24 port switch (gigabit) that provides the networking/internet

Your choices are
Router=====MS108EUP====AP1 (powered by Poe++) ~~~~5Ghz~~~~wireless backhaul~~~~~~AP2(powered by 12VDC PA)
Note : use 5Ghz for backhaul, as 6Ghz , only low power is allowed by regulatory.
Put the radios channel bandwidth to 160Mhz. (40Mhz is the default).
Router====MS108EUP (Portx) ===ethernet====AP1(Poe++)
(Porty) ===ethernet====AP2(Poe++)
In both deployments using Insight (AP comes with 1 year free subscription) will give you multiple advantages.
1) easy of setting up the wireless bridge using Insight Instant mesh feature.
2) Ease of having same config on both APs.
3) fast roaming features based of OCK and 11R will work only when cloud managed.
if you are using wired backhaul (setup 2), please disable Mesh all together.
This will ensure there is no accidental loops
Note : as of today, even after the subscription expires, the network continues to work. But to actively manage it you need insight subscription.
