An update on this in case it helps someone else as I was still getting problems.
The culprit was the SSD enclosure. I tried 2 other flash drives and four other HDD/SSD's and they all worked fine with FTP so I swopped the original SSD in to one of the other enclosures and it worked immediately and has continued to do so since (I even swopped things back to double check if the problem would reoccur and it did).
Why it wouldn't work with FTP but would with SMB is beyond me as is why FTP would work with the R7000 but not the R7800.

This does not make any sense to me - because of ftp does connect to the ftp "root", represented as /shares - regardless which folder or path you request the access. Something must be different on the two FileZille sites.
Trying to use the ftp over the Access Method LAN or e.g. for the second one FTP(Internet)? In the second case, well possible you hit an FTP ALG on your router, or the ftp server isn't exposed to the Internet at all for many different reasons (lack of port forwarding, double NAT, CGN (carrier grade NAT).

I strongly discourage the use of FTP for anything Internet-exposed. It's fine on your LAN but on the Internet it's easy hackable since it provides no security and anyone can brute-force it. (yes, ftps is secure but NETGEAR doesn't support it)
