That 100M/Full status on the WAN port should be the current focus.
I am going to push again to make certain your cables are good.
Also, Ethernet port hardware has been known to go bad over time. Either in the router or the modem.
Is the firmware current? Both modem and R9000.
How long has it been since your modem has been reset?

One option you have is to take the router out of the equation and connect your computer direct to the modem. You will have to power down both the modem and computer to do so. Then boot the modem first before the computer.
Recommend you install the Ookla native throughput test application. It is in the play store. This takes the web browser application out of the mix.

good advice, thanks. will try that too. But because restarting the router fix the problem temporary, Im leaning towards there is something wrong with the router. I believe the router is around 5 years old

Before you decide to get rid of that R9000, you could flash it with Voxel's firmware.
Here is the link to the Voxel web site: http://www.voxel-firmware.com/Downloads/Voxel/html/index.html. Be sure and review the Readme file link at the top first. There is also an active Voxel group over on Small Net Builders forum here: https://www.snbforums.com/forums/netgear-ac-wireless.53/
The Voxel firmware is basically a polished version of the stock Netgear offering.
