That 100M/Full status on the WAN port should be the current focus.
I am going to push again to make certain your cables are good.
Also, Ethernet port hardware has been known to go bad over time. Either in the router or the modem.
Is the firmware current? Both modem and R9000.
How long has it been since your modem has been reset?

V1.0.5.42
Reset as full reset it's been a while. Cables will try them. funny thing is that it works for sometime just by turning it off and back on (reset) the router. Sometimes can take days to happen again, sometimes takes like right now, 5 min
