Sync to Amazon Cloud Drive - delete from Amazon Drive also deletes from NAS?

I haven't tried your test, but my expectation is that "two way sync" means exactly that. Deletions in the cloud translate to deletions on the NAS, and vice-versa. Adds/updates to the cloud are applied to the NAS, and vice versa.
There always seem to be some corner cases (at least there are with BT sync) where files that you delete in one place re-appear instead of being deleted in the other. It'd be bad if files were deleted in an initial sync (or when sync was re-enabled).

Thanks. Before I try it, I'd like to ask one more question. What if you disable the Amazon Cloud Drive Sync in the Admin page first. Then go to Amazon Cloud Drive, and delete folders in the ReadyNAS folder that the sync writes to. Then re-enable the Sync? What would happen then?
