I do this all the time using the Transmission add-on, rather than the built-in BitTorrent client: viewtopic.php?f=47&t=24271
Basically, you will need to forward Transmission's listening port (in my case, TCP port 8181) to the internal IP address of my NAS (192.168.128.2) on your router:

To access the Transmission client remotely, just enter the remote IP (or DynDNS name) and port as shown below:
