Okay, so the other 3 ports should be 100mbit, not 1000mbit. Even over that, you should peak around 8MB/s.
One option you could consider once we get the speed up to that level is to purchase a 5-port gigabit switch. You would then connect the desktop and NAS to that, and one port into the GigE(4) on your router, so they can talk to the rest of the network at the slower speeds.
8 retransmits is not high, so doesn't point there yet.
Let me know what your results of the direct connect are.
