I am wondering if you have a full OS partition.
Whether that is the cause or not, I suggest
-backing up the data
-doing a factory reset
-rebuilding the NAS and restoring the data.
Tedious, but probably preserves the most hair :-)
If you can't see all the data from Windows, you can try using Linux Reader (http://www.diskinternals.com/linux-reader/) which can read the data disk (but not the mirrored parity disk).
