ReadyNAS Pro to RN516 Upgrade

I should explain more about the shares and folders that are setup.
Both the RN516 and the ReadyNAS Pro have 5 Shares setup: Backup, Movies, Music, Photos, Documents
Each shares contains folders (and sub-folders) that contain documents and media.
For example, a music folder on the RN516 has the following path: \\NAS-6E-45-90\Music\James Brown - Greatest Hits! (1991) [FLAC]
An identical MUSIC folder would appear on the ReadyNAS Pro: \\NAS-EA-5F-B1\Music\James Brown - Greatest Hits! (1991) [FLAC]
I want the RN516 to backup incremental changes to the ReadyNAS Pro so that I have a close-to-identical backup NAS with all my media and critical documents.
During previous attempts, new sub-folders with duplicate files were created during the backup. I certainly want to avoid this. So, I'm struggling to understand why my Backup settings are not working.
