FTP streaming copies the entire file. If you have subtitles embedded in the file, they are available for the player to display.
Some players also look for a sub with the same name as the media file, and will render them. This is possible with FTP.
I haven't checked on whether AVPlayerHD supports subtitles (I generally don't need them).
I don't understand the connection to the airplay protocol, or which player you are thinking is the native one. Apple's built-in video player doesn't do FTP or DLNA, and it only plays files that Apple lets it play (e.g., mostly managed via iTunes).
