R9000 choking my upload speeds, very slow

I have a R9000 that is killing my uploads on Gigabit fiber.  Straight line to the desktop 230 down and 560 up.  Connected hard line to the router is 230 down and 40 up. 1.0.5.28 Firmware installed.  What the heck do I need to do?

Try factory resetting the router. 

During setup, leave qos, access control, traffic monitoring, and parental controls all disabled. 

Try it with the defaults and test the speeds.

OK, did the factory reset and no change.  Firmware is up to date.  Any other options before I relegate this router to the dumpster?

what modem/gateway is the router connected to?

Direct to Fiber Optic box with cat6.  GIGABIT Network.  Tests out fine when I bypass the router and wire straight to the CPU. 1k up and down...

I'm having the same issue. I have 1 gb fiber up/down connection and download is fine (near 900mb) but upload is throttled to 119-125 mb. I tried doing the previous steps and have checked and installed latest firmware. Any help is appreiciated.
