R7000 Firmware

Is V1.0.6.40_1.1.90 the latest firmware for R7000?

No, that one and all the original beta's have been pulled due to stability problems. A new set of beta's have been released with lower numbers and no Arlo support.
The most recent is https://community.netgear.com/t5/Nighthawk-WiFi-Routers/R7000-Beta-FW-1-0-5-62/td-p/1078114 and if you apply it, since you have a later version you should RESET the router after application and re-enter all settings manually.

Now I am not too sure which version I should use to update my R7000, I hear this R7000-V1.0.5.64_1.1.88 version is a new update and then there is the beta version R7000-V1.0.5.62_1.1.87.
Which one I should use?
Do I really need to wipe off all my settings to factory default after the update? Can I just restore my router backup?

The V1.0.64 is an Official release, the other is a Beta. Probably the official release is the beta but you can't be sure it doesn't have some fixes in it. There is a FIX LIST on the link to get the file.
Since it seems you have a version that is numbered higher than either of the two listed you should reset and re-apply (not load a saved settings backup) your setting. People whom have NOT done this have experienced problems going backwards with releases.
