I think I sorted it out by modifying apps.mount.
I replaced two HDDs in the system in the past. Unfortunately /data was on them. when the two new HDDs mounted, the system didnt seem to update fully to reflect the changes. therefore the /apps got lost.
now I have all the apps back.

Which firmware are you running?
Do you still have this issue on ReadyNAS OS 6.7.1 which is now available?

Thanks for the prompt response.
I am pretty sure that that the box is on 6.7.0. DO you mean that 6.7.1 will resolve the issue?

The issue I was thinking of would be fixed by either 6.7 release.
Perhaps send in your logs (see the Sending Logs link in my sig).

updated to 6.7.1 with no luck. the logs are huge. I can see quite a few errors as below

if I ssh and do a 'dpkg --configure -a' there is
Setting up freeapp-collection (1469812930) ... chown: cannot access '/apps/.freeapps': No such file or directory chmod: cannot access '/apps/.freeapps': No such file or directory
could this be related? I may have messed up with apt-get and /apps/
