MP4 is probably the best format for you. It will play without transcoding on the Apple TV, through the browser (plex web interface), and also on the plex app on an iPhone or Android device.

Thanks for the replies.
1) When I try to remove the Plex app, it says "Removing application. This process might take a few minutes. Please wait". This process just keeps on going, and the pop up box stays there. Eventually I have to refresh the page and the app is not removed. I have rebooted the NAS and still cannot remove the app. Is there another way to remove it?
2) Originally the Apple TV did not connect to the Plex media server app on the NAS as it said the PMS needed updating to the latest version. The ARM app for the RN104 is version 0.9.12.8 however the latest version is 0.9.12.19, which is available for the RN2xx. Does anyone know if the RN104 app is going to updated to the latest version so will be compatible with the Apple TV4?
Thanks for the info on the transcoding. Most of the media is already in MP4. Before trying to get the Apple TV4 working, I had Plex media server running successfully on the NAS and could view media using RasPlex on RPi's as well as on plex app on ipad and iphone.
At the moment is seems the RN102 plex app cannot support the new AppleTV unless a new app is released but it would be great to get my old version of the Plex app running again somehow!

A couple more restarts and the app successfully installed. Got the latest version from the link in the above post.

New versions of the Plex are released more regularly on plex.tv
We add new versions that we have qualified to available apps and apps.readynas.com

Question on the current version of the Plex app for x86 If I'm linking to the correct place:
x86 Plex app version on app site : 0.9.12.8.1362-4601e39
x86 Plex app on Plex TV site : 0.9.12.19.1537-f38ac80
Am I pointing to the correct version of the Plex app that you have qualified or is there a newer version?
