How exactly are you backing up? Are you using ReadyCloud sync? Or some other method?

Thanks for reply, Yes, I am using ReadyCloud Sync. Also, I noticed all timestamp are not preserved as per original source and Since we are using GIT and SVN, folders related to these are also not backed.
Thanks in advance

That's not something I use, so I don't know what it's limits are.
There are other tools out there you could try (some are more flexible than ReadyCloud sync - handling multiple folders, etc).

Thanks, Appreciate if you could recommend any tool to go with?

Personally I use Acronis TrueImage to make image backups of my PCs. Though that is not free.
Others have used FreeFileSync.

Welcome to the Community!
Usual cause why ReadyCloud does not backup or sync files are due to it is in use or currently active or the file attributes are hidden. By design, ReadyCloud won't be syncing any of this and currently is not configurable.
Not really sure with the Java file types you are trying to sync but I would agree with StephenB at a point specially if you are on a business environment. ReadyCloud app is actually designed for home or small office use only were normal or common usage is present.
