Backing up "everything" is best, but you can do as much manually as you desire. It is an opportunity to re-arrange if you've decided you want to make a change. If you have apps installed, you should re-install them before restoring the configuration. And setting up one or more backup jobs on the NAS to restore the data would be better than using Windows if the USB drive remains connected to the NAS. If the USB drive is formatted with a file system Windows supports, then moving the drive to a Windows machine and restoring from there could be faster due to the notoriously slow USB ports of the NV+, especially if the USB drive and Windows machine both support USB3.0.
