Are you actually sure that the flash card is physically dead? Or do you "just" have boot issue?
How did you determine that? The OS runs from the HDDs, not from the flash. The flash contains the firmware for when you Factory Default the NAS and the boot menu.

Try removing all the disks (labeling by slot) and installing a blank (unformatted) drive in slot 1. Then power on the NAS and see if it does a factory install.
