I don't know much about the new Dashboard, so I can't help you with turning Transmission off and on, but to help you solve the problem I would like to know if you loose contact with the tracker while still downloading or when you're seeding?
If it happens while seeding, it might be that the required port is not properly forwarded to your NAS by your router. In the web interface of Transmission is an option which says something like "use port forwarding from my router" or something with "upnp" (the exact words depend on which interface you're using). You should turn this on and (if upnp is also turned on on your router), the connection to the tracker should work again.
