A robust client implemention (DVR in your case) should allow specifying the folder name in the URL. If it did that (and used the full URL when it connected to the NAS) you would have no problem. This change in the DVR software would be very easy to make.

A robust server implementation (the NAS in your case) should also have the ability to specify a default target directory. The NAS already can do this for HTTP/web pages, but cannot for FTP. The ability to do that on the NAS is likely a bit more work than it is on the client, however it is certainly doable.
So my answer is that ideally both devices should be able to independently deal with it.
