I guess the windows FTP is pretty limited. I use FileZilla myself.
If FileZilla is connecting (and Windows Server 2003R2 SP2) then I don't think there is any problem with port forwarding.
Is port masquerading turned on? Though that seems a long shot, since this was working before.
