Rsync, by default, will use the timestamp and filesize to determine if a file has changed. The Backup Manager has no facility to use rsync checksums, but feel free to create a post in the Feature Requests forum.

Rsync finds files that need to be transferred using a "quick check"
algorithm (by default) that looks for files that have changed in size
or in last-modified time.
