A config backup restores the configuration for the in-built features, not for apps.
You'd have to note down/backup/restore your app settings/data separately.
If you're wanting to experiment doing things using SSH you're better off doing that initially in a Virtual Machine (e.g. in VirtualBox on your PC) that you can take a VM snapshot of allowing you to roll-back mistakes. Then after trying it out on the VM once you're happy with it give it a go on the NAS itself.

Currently i have some apps installed that require a higher version of Mono, i currently have mono 4.5 i need to install 5.8 or later for this app to work correctly.
Also the backup and restore article is not very clear. I wanted to restore beccause I installed many thing and believe it is best to start over.

The first thing you need is storage you can use to back up the NAS. USB drives are a common way.
I suggest doing share-by-share backup of the public shares, either using the built-in backup in the Web Admin UI, or by using a PC tool that can copy and verify (teracopy is one tool that can verify). If you use a PC tool, then connect the USB drive to the PC, and back up over the network. If you use the built-in backup, it's usually easiest to connect the USB drive to the NAS.
The hardest files to back up and restore are the private "home" folders - do you use those?
After you've backed up the data, then spot-check each USB disk, and make sure it has everything.
Since you won't be reinstalling all the apps, it is best not to rely on the built-in ability to save/restore the configuration files. Instead, you should go through your NAS configurattion and document the settings (share names, permissions, etc). One useful way to do that is to make screenshots of the various screens.

Alright I think i figured it out, one last question.
How would I backup the whole ReadyNas system as a image or file the way it is with all my apps and everything installed in it, That way i can just restore readynas the way it is setup currently.
