Do you have a backup? If so, one approach is to rebuild everything.
4.1.7 was the first firmware to have support for 4K sector alignment - if you want to use 2 TB drives you'd want to do a factory reset with the those drives in place anyway in order to get the best performance.
Delete the partitions on the disks you want to use (in a PC). Then insert one drive, upgrade the firmware. Delete the partition again, install all the drives you want (NAS powered down) and then start it up. This should give you a totally clean install.
