You seem to have a duo v2, I don't know the OS on it, what I can tell you is that this should be possible to do via some SSH scripting, although it depends on how your backups are kept. If this is a sparse bundle like for time machine this would be a problem, if this is a directory/subdirectory architecture like you seem to suggest, you should be able to get through with a script.
Have you searched for backup software ? I believe that Norton and Acronis products are able to do that (check with them). There are probably other manufacturers out there but I'm please with Time Machine and rsync for my backup needs so...
If you find a product that fits your needs it could be better than SSH, otherwise I'll try to find you the command.
