Thank you mdgm for reply but could you explain me a bit more what option do I have to recover at least some space?
Excuse me but I don't have experience in this area :)

Mysql is the database program and ibdata1 is the primary storage location. It can be used by many applications, and one of yours has a lot of data. What apps are you running? I believe that some apps have the ability to move their databases off the system partition.

Hi Sandshark,
I took support of this server from another company.
When I'm opening "Apps" tab, I can see only "No installed applications". Maybe some time ago there was something installed but currently I do not see any application.
Is there any other place that I should check for apps installed? If not can I remove ibdata1? Is it possible that some system information are being kept there?

It doesn't even exist on any of my systems, so there is no system data stored there.
Maybe check the modification date on the file first, to make sure nothing is currently updating it.
You probably also should check if mysql is still installed, and is so, uninstall it. It often is installed with php/phpadmin so check those too. Sometimes manually installed stuff breaks when firmware is updated (particularly if the kernel is updated). If you have the time, you could back up the data volume, do a factory reset, and rebuild it. Then you know you are starting clean.

Thank you StephenB,
Could you advise what commands I should use to check last modified date and whether mysql is still installed?
