Copying data across from old to new NAS

Is it ok to simply copy files over the network from one NAS to another?
I have tried backup and restore but due to the incremental parameters it copies old files that have since been deleted, so I want a fresh start after cleaning up the drive.
Anyone see an issue with this other than time?

Use rsync as the protocol. There's an advanced option to delete files on the destination that aren't on the source. That will fix your issue.
