Have you set Jumbo frames (MTU) on all ports, including the microwave link? Try first on one switch in Site A with an encoder and decoder as StephenB suggested previously but with the MTU changes. Make sure you follow the network set up guide for your video equipment to make sure no additional changes are made but generally video over ip needs multicast and MTU set correctly.

CHO29: If the traffic on the microwave link is tagged, then setting the MTU to the usual 1500 could result in some packet fragmentation, particularly on the i-frames in the video stream. You'd want at least 1522.
Obviously check the microwave link manual to find out the max MTU it can handle. Or use ping to figure out the ceiling.
The encoder might also have a setting to limit max packet size.

Did you check the MTU settings as BrettD suggested?
Check this in the encoder and decoder, as well as the switch and microwave link.
