A factory reset wipes the disks. There's no way around that. An OS/firmware Re-install leaves data intact and fixes some common problems.

Have a read of Preventing Catastrophic Data Loss. If you delete a file it's deleted off both disks (unless of course you've enabled the Recycle Bin feature on the share and delete the file via CIFS).
