It sounds as if when the MOT is asleep the NAS can not detect it, which I can understand. Since it cannot detect it, it is not there to the system.
As an alternative, rather than powering down the NAS, consider using disk spin down. Some don't care for it, but I have one (NVX Pioneer) that is my backup unit. After the backups are finished, it spins down.
The only other alternative would be to disable the sleep mode on the MOT.
