Firstly do you have a duo v1 or v2, read this to find out:

What is actually happening when you power down and boot back up again? Are you saying you are losing the configuration settings? Does the data remain intact or are you losing the volume as well?
What firmware is installed on the nas?
What size are those disks?
I would start by confirming that at least 2 equal sized drives are healthy by testing them with vendor tools. Each disk manufacturer has these which you need to run on your PC.
As for using the disks, are you going into computer management and disk manager and deleting the partitions first?
I currently do not but I am looking into ordering some. I have the Duo V2. I am losing the configuration setting and the volume. The current firmware is version 5.3.11. I have been using exact same model drives of each instance (2TB Disk). I have tried the HITACHI test tool and it returns no errors. I cant find a HITACHI format tool (If you know of one please let me know). I have tried to use DIskPart and tried to format the disk under computer management but it wont do anything to the disk. It says something to the affect that it has failed. I have tried this under windows 7 & 8.
