I would go with the v2. The v2 supports 3TB drives whilst the v1 likely never will. The v2 also has a new, modern web-interface. Take a look at the Comparison Charts. Whilst the v2 has a limited number of features at the moment, the feature set may increase in the future.
Also note that proftpd (FTP service) is in the GPL for the v2 and included in the firmware. So if you are prepared to install EnableRootSSH, you can SSH in an enable FTP manually.
Of course the Ultra 4 is another option. Best of both worlds but has the old web-interface. The Ultra is on the x86 (Intel) platform so there is the greatest range of addons available to be installed on it (some projects only have an intel binary available, so there's no ability to make an add-on for another platform).
