Thanks for the help guys! I fixed it myself. As it turns out there are many settings not available from the webinterface. You have to access the settings.json file where you can change all kind of settings. As it turns out Transmission saves it partial downloads in a different folder than the finished download. This is a different folder and is not changable through the webinterface. How strange is that!! Now i've change the partial download folder to a correct one the files download correctly.
