If you remove all your disks and put in a scratch disk, the system will do a factory install. You can then power down and re-install your original disks in their original slots.
This is safe (as long as you don't drop a disk, etc).
Migrating part of the OS partition from the scratch disk to the main disks would be dicey, and you should certainly be prepared to do a full restore if you attempt that. But you could get some useful information w/o doing that (answers to "what Java was originally installed" and the like).
