Yes, though there is a method to reset the OS partition without moving data (risky). There are forum posts on that topic.
OS Re-install should restore most of the programs, I'd try that method first. http://www.readynas.com/kb/faq/boot/how ... _boot_menu
I'd also be curious if downgrading to 4.2.19 firmware makes a difference.
