NAS does see both USB drives

This is possibly because only one SATA connection can be detected at a time on the USB port of the NAS. The USB driver might be limited to one connection or SATA only.
We might need to have this checked so we can have the best answer.

Did you try the rear ports? They are different (USB 3.0 instead of USB 2.0), and might behave differently with your dock.

Of course the NAS isn't seeing SATA, it's seeing a USB drive.
From the NAS point of view your dock looks like a USB hub with multiple USB drives attached. I've seen other cases (particularly with legacy NAS) where USB hubs had similar problems. In some of those cases, using a different hub worked.
If you happen to have a standalone usb hub (usb 2 or 3), you could try putting that hub in between the NAS and the dock as a test (just to see if the NAS detects both of the drives). It's a long shot, but easy to try.
You could also try connecting multiple USB drives to a hub (if you have them), and see if the NAS detects those properly.

Yes, I have tried all the ports, like I stated in my orginal post.
