Its alright to use either the Seagate SeaTools or WD Data Lifeguard Diagnostics to run an Extended Test to your Hitachi drives.
By the way, are the Hitachi drives within the compatibility list of drives for the Pro2? You could check it on this link: http://www.readynas.com/app/hcl_disk

Just a reminder, doing a factory reset will wipe out all the data stored in your existing drives.
