RAIDar and your NAS firmware are two different things.
RAIDar is just the software used to discover your NAS and does not actually do anything with you NAS unless you're doing a factory reset. I've got RAIDar 4.3.2 from the cd with my Ultra 2, not sure if it's the newest version, but I doubt there have been a lot of updates in the past few months. There is a Linux version available on this website:

I don't know if it's on the cd as well. I don't have much experience with Linux, but I guess that you can just install the application and it will detect your Ultra 2.
The firmware/OS on your NAS is named RAIDiator and if you have an Ultra 2, it will probably have a version number in the range of 4.2.17. Once you have that set up and working on Windows it does not have to be changed anymore.
