Is there any data you're worried about? Otherwise, don't stress. Taking the drives out and testing them in a PC may have written something to the drives that the nas doesn't understand. So, no biggie, take the drives out and wipe them in the pc and put them back in the nas and start over.

You can't format them--you have to completely wipe them. Use something like the parted magic live cd and wipe all the partitions and even the boot sector if possible. Then put them back in and the nas should be able to use them again.

No need for special tools. You can just use the Windows disk manager to remove the partitions (clicking on each, and choosing "delete" volume). Then the NAS will see the disks as blank.
Alternatively, use the NAS boot menu to do a factory default.
Also, make sure you have a Duo v2- the original Duo is limited to 2 TB drives.
The Duo v1
- runs 4.1.x fimware
- says ReadyNAS Duo on the front panel.
The Duo v2
- runs 5.x firmware
- says ReadyNAS Duo v2 on the front panel.
Ignore other labeling, as the original Duos will often have some labeling that will lead to mis-identification.
