I have been able to solve the problem.
After 2 days of waiting and based on the suggestion of folks I rebooted the device. That didnot solve the problem but it did not do the root FS checking. So that was good. I turned it off and this time started on the boot menu (pressing the reset button and turning on the power switch: you can see the instruction to get to the boot menu in the documentation) and reinstalled the OS. That reinstall fixed the problem. I have now upgraded to 6.9.0 and all is well.
Thanks to all

Did you try downloading the logs with RAIDar? RAIDar 6 has that feature, the older RAIDar 4.3.8 doesn't.

I am using RAIDAR 6.3-T1. Unfortunately that download feature only works after the NAS has booted further along. In this case that download option is not available on RAIDAR

If you are the original purchaser, and bought the RN516 between 1 June 2014 and 31 May 2016, then you have lifetime free chat support at my.netgear.com. That would be a good option.
If not, you could still use paid support (unless you purchased the unit used). Per-incident support is cheaper than a service contract (but you might have to push to get it).
Rebooting the unit into tech support mode is possible - you'd then need to use linux shell commands to mount the OS partition and look at the logs. Do you have enough linux knowledge to do that?

Before you go that far, have you tried rebooting via the "Skip file system check" option in the boot menu? Hopefully, that will get you to the point you can download logs via RAIDar.
