Since the hangs continued after a factory default, it seems to me that this is more likely to be a hardware issue than a software one.
I'd start by testing the disks in a Windows PC (connecting with either SATA or a USB adapter/dock). WDC's lifeguard software is the best way to test the WD disk. I think you can also run the generic long test on the Toshiba using lifeguard. If you don't know the SMART stats on the drives, you should also look at those.
Another thing you could try is exercising the Duo w/o the torrent app installed. You could use NAS tester for this (setting a high number of loops). http://www.808.dk/?code-csharp-nas-performance
