Setting up Netgear MS108UP with WAX630EP AP? Odd not to have a non POE uplink port that connects the switch to an existing network. Would set up be: ISP modem/ internet to router/ firewall router/...

That's the beauty of IEEE-compliant PoE. There is no risk connecting a PoE PSE capable port to an Ethernet port or infrastructure not requiring PoE. On establishing the link, there is a negotiation. A PoE PD (powered device) would request the PoE PSE (power source equipment) to provide power. A non-PoE device does not request power, and just the Ethernet link is established. Your laptop Thunderbolt dock - despite a possible PoE PSE - will not be recognized as a PoE PD by the MS108UP.
