For example, can we set up ShareA for DomainA and ShareB for DomainB where users in DomainA cannot see ShareA and users in DomainB cannot see ShareB? LDAP authentication is available or other ports can be opened to be used for authentication if the "default" configuration doesn't work.
The ReadyNAS can join only one domain at a time.
2. Is there a way to do ReadyNAS Replicate to a destination other than another ReadyNAS device?

Replicate works only between ReadyNAS devices.
