I wouldn't delete addons.conf but rather delete the contents of it.
Some parts of the config backup (if backing up everything) may include stuff specific to your RAID mode. However, I think this is more likely to be an issue going Flex-RAID to X-RAID2 (if using multiple volumes on Flex-RAID) not the other way around.
Config backup is useful for restoring to another ReadyNAS (if want same config), restoring part/all of config backup is configuration has been messed up, and restoring config backup after factory default keeping same RAID mode.
