Have you tried AFP on the MacOS system, and see if it behaves the same way?

No, not testing this behavior with AFP, because AFP is generating another issues while working with files from MS Office 2011 on network share .

I'm not a Mac user, but I have occasionally seen stale file lists in file explorer (more common with SSD disks in the PC than with the NAS though). But your case looks different, because the Mac shows an up-to-date folder to the user (without the deleted file), but then gets confused when you try to do the copy.
Do you have a way to test if this also happens with 2 Macs or 2 PCs?
Also, I suggest toggling the strict-sync setting for the test share, and perhaps also the enhance MacOS setting too.

Between 2 Macs it is the same issue (does not matter, which computer deleted the file), Mac is showing in Finder that file has disappeared, but when trying to copy the file back, issue is there. I was experimenting with strict sync and Enhance MacOS (after each change remounting share on Mac), but no effect. I was reading many articles about poor qualitty of SMB implementation in Mac, but noone is offering some solution (certainly solution would be not to use MacOS, but this is decision of my bosses). Access from Win OS is significantly faster and without any problem.
