Thanks for the help, biggest problem here is that the old "migrating kb article for Readynas 6" does not mention that you should not migrate when changing cpu platform also the NAS doesn't report any errors indicating there is soething wrong when you do. (If you search for older readynas systems it clearly states everywhere that Sparc is not compatible with x86, so I thought: "if they do not write this for Readynas 6 then it probably is cross platform compatible")
The system now is still not 100%, I can install apps but Plex media server now is running in the background and cannot be deleted. To be sure I will folow the advice of backing up everything, reinstalling a new system and than restoring the backup.
For this I have some questions:
What is the fastest backup/restore method? (I'm now using local backup onto an External USB3 but it seems to take forever)
What speed (GB/HR) is reasonable?
What is the best method if you want to reset and reconfigure ownership and read/write rights for the data and folders?
Is there another (manual) way to kill the Plex media server? (The on/of button in the webinterface does not work)

Backup to a USB-3 drive should be about 17 MB/s (per a smallnetbuilder.com review). If you have a gigabit network, the fastest way is to connect the USB drive to a PC, and back up over wired ethernet. Then the speed is around 100 MB/s (assuming the USB drive can keep up).
If your PC is wifi-only, or if you have a fast ethernet network, then the direct USB-3 method is fastest.
With USB-2, it is always faster to back up over a wired network, and you'd get about 12 MB/s.
I'll let you do the math on GB/hr...

There's a reset control for each share you can use (either before backup or after the restore).
If it is a home folder, then I suggest copying the data to a temporary share, doing the reset, and then copy it back into the home folder.

You can try canceling the scan from plex web UI (or plex.tv). If the web interface is responding to your attempt to disable plex (but doesn't seem effective), you can try rebooting.
Another option is to go in with ssh, and kill the process. That is not ideal though.
Plex media scans are very slow.
