Final Update...
Unfortunately no-one had any advice for me. I guess that's probably because I had already tried everything apart from a factory reset.
So I've bought an Ultra4+ with 3x 3Tb in X-Raid config, which is now my primary unit with more storage than I can imagine using. Logitech Media Server runs much faster on this unit.
I copied over all my data from the Duo, then performed a factory reset on it and changed from X-Raid to FlexRaid 0 config, and I just use it as a non-redundant 2Tb backup for the Ultra.
Just for interest, I checked if the problems I had with the Duo had been fixed following the factory reset.
I found that the factory default version of SqueezeCenter still cannot be uninstallled, and results in "error removing add-on package" in the log. So I guess there is something faulty there.
However I was able to install the latest version of Logitech Media Server for the Duo, whereas before the factory reset this would always fail (invalid checksum). So this is a resolution.
But this is all academic, as I am using the Ultra to run Logitech Media Server now. Happy, but less money in the bank.
