Very confusing and not so user-friendly.

One has to know there can be another kind of scrollbar under the Refresh button.
I was expecting the "normal" (always visible) scrollbar.

Would be better is it was always visible (when available on the page) and not just when the mouse gets moved there

Personally I would rather see the scrollbars all the time - particular when using a touch interface.

Even with a mouse, it is a hint that there is more to see.

Exactly what I was writing.

I have been searching and searching to change the mail notification settings, and couldn't find it, because of that.
As you said, I wasn't aware there was more on that settings-page.

Using some browsers (e.g. Safari on the iPad) I would find always visible scrollbars annoying. So I think if it was provided I would prefer it as an optional setting that could be turned off/on based on user preference.

I have no problem with an option. I actually want them always visible on the ipad - I don't want to have to go touching things trying to find them.
