Don't try to "clean" things up as it will likely just cause problems.

By default private home shares should automatically be created for new users.
If you have the NV+ v1 (silver chassis), open Frontview, go to Security > User & Group Accounts and select Preferences from the drop down box. You should see the option to enable/disable private home shares. Private home shares can only be accessed by the user they are created for and by the "admin" user.

Not sure about this. You would have to correct permissions using the advanced options tab under Shares > Share Listing > Sharename and probably run the Fix Home Share Ownership add-on. If some scripts set ownership of the media, backup shares etc. using the default UID then there could be issues, otherwise not. This obviously wouldn't be supported. I'd suggest you have an up to date backup before trying this.
