Indeed, sources.list.d seems to be a place where apps can put their own sources.list and not worry that an OS update will change them. On my VM with Docker installed, it's sources list is there, called docker-cli-rnapp.list. Don't do anything with them. You need to put apt.conf and the updated sources.list in /etc/apt.

You need to enable ssh in the NAS in order to get sftp to work. Make sure you enable password authentication when you do that.
Also, log in as "root", not as "admin". But still use the NAS admin password.
