Indeed, sources.list.d seems to be a place where apps can put their own sources.list and not worry that an OS update will change them. On my VM with Docker installed, it's sources list is there, called docker-cli-rnapp.list. Don't do anything with them. You need to put apt.conf and the updated sources.list in /etc/apt.

Update:
After restoring to factory settings due to the issue that was keeping my volume in read only, I downgraded to 6.10.9 and it allowed me install Plex from the featured apps section. Was also able to update Plex with a .deb file without having to use the mods. Thanks again for your help.
